I know the registry and the organization have a shared SSH key and Docker has an authentication option. But how does Docker store the images in the registry? Does Docker store the images in S3 or does it store the images locally on my server?


The images are stored in the S3 bucket that you choose. If you make a choice for an S3 bucket it can be any bucket you have access to.
